删除病毒的其实是Neothe one(也Neo)具定程度控制所处环境的，他身处母体二十几年，所以简单训练就可以控制系统中守卫者的子弹（第一部），之后可以更自由地控制。
在现实中与母体斗争了几年，所以可以控制乌贼（第三部），先知被感染后，Neo为了锡安的和平与母体谈判，消除病毒（原史密斯），然而在明知打不过的情况下，选择了被感染，这时的Neo所处的是病毒的环境中，所以有控制病毒的能力，他给出的程序指令是：消灭病毒。
所以说消灭病毒的是Neo，先知因为病毒的消失而恢复，所以先知是存在的，并没有死。
先知可以探知世界是因为她可以随时接触“进入”母体的人，从而进行人工智能的数据判断。
造物主就不一样了：造物主是最早的人工智能程序，那么就应该知道一点：人工智能是可以实现自我进化的，进化到一定程度的人工智能，可以自我编程，由软件控制硬件，产生自己的眼睛（镜头）、耳朵（话筒）......以此类推，逐渐自我完善（全息化，感知化），逐渐自我升级（可能是“造物主2.0”一类的），逐渐使自我强大起来（“母体”的成型）。
实现了软件健全硬件，硬件反过来为软件提供条件的进化过程。
或许是因为通过自己的计算得出了“人类的存在必然毁灭地球”的结论（参见《终结者》中的“天网程序”和《我，机器人》中的“V.I.K.I.”），所以产生了“消灭人类”、“囚禁人类”或“控制人类”的计划，从而与人类进行斗争，最后形成了“母体”的硬件、“造物主”的软件、以及不可消除的参数——the one。
又通过the one的存在来对自己进行“格式化”以消除自身不可消除的BUG。
这就是《黑客帝国》的大背景。
然而第N代the one的Neo（具体是第几代我记不太清了），打破了人工智能自己创造出的平衡，这便是第二部的结局与第三步开端的背景，同时造物主还可以创造出不同的人工智能，比如先知、法国人、小女孩等等，只是没有控制硬件的权限。
具体先知和造物主所述内容的意义，我尚未参悟透，或许就是所谓的“因果”与“轮回”吧
